St Peter's is mentioned in the Domesday Survey in 1086, suggesting that there was a church on this site then. The current building dates from the 15th century and was taken over by Cardinal Wolsey to become his College chapel and the parishioners had to either go to the neighbouring St Nicholas or St Mary Quay. Wolsey ordered several improvements to St Peter's but when he fell from grace the parishioners got their church back in 1537.

St Peter's Cathedral, built in the 1860s, is Belfast's Catholic cathedral. During the 19th century, thousands of Catholic workers came to Belfast in search of employment in the growing industries, particularly in the flax industry. The centre of Catholic life in Belfast at that time was St Mary's Church in Chapel Lane, near the old city centre. In 1858, in order to enable the growing number of worshippers to attend services, Barney Hughes, a leading Catholic lay preacher and wealthy bakery chain operator, bought land between Dystart Street, Derby Street and Alexander Street and gave it to Bishop Denvier. Construction of the cathedral began in 1861.

The start of construction of St. Peter dates back to 1296 and ended approximately at the end of the 14th century. There were repeated structural interventions: in 1674 and 1853 the spires and parts of the tower burned down, in 1898 and 1899 a fundamental restoration was carried out, during which the medieval structure of the choir and the side naves was lost. But they were restored in the style of the construction period.
